To align a sequence to the opened alignment click the Align sequence to this alignment toolbar button:

Choose file with sequence from the files system and click Open button.
Also you can select an opened in project view sequence and click the Align sequence to this alignment toolbar button. In this case the sequence will be aligned to the alignment automatically.
